Probably one way to avoid a problem is to leave Culebra on Saturday rather than Sunday. (And to arrive on a Sunday rather than a Saturday.)
When we caught the 1:00 ferry on Sat Jan 19, it was the cargo ferry as well, but there were plenty of empty seats. It was probably a quarter or third full at the most.
