The ferry normally takes around 90 minutes ... but that varies depending on sea conditions ... and of course whether it leaves on time! The biggest problem with your plan (as I see it) is that once you get to Fajardo (8:00am), you get a taxi (60 minute ride) and arrive at SJU at 9:00am. That's if EVERYTHING goes well. (No ferry delay, no traffic etc). That gives you scant time to check baggage and forget it if there is a line at security.
Check with Air Flamenco or MNAviation on flying to Fajardo or even Isla Grande (15 minute cab ride from SJU)
