This does not apply to Puerto Rico. This is for US Citizens coming back to the US via custom's and inmigration. Flights from Puerto Rico and the Mainland US are domestic flights and do not go thru any customs or inmigration. Now if you fly into any other caribbean island and come into the US or Puerto Rico you will be required a passport to the enter both Puerto Rico and the US being that you will need to clear customs and inmigration from an international destination. In the department of state website clearly states it.
