I personally have missed that ferry due to PadÃn's a. late arrival (he came around 12.45) at the airport and b. then driving at 35mph on a completely empty highway ... there were a ton of taxis available (when the flight arrived, NOT later) which would have taken me to Fajardo for the same price, but I (thought I) had made arrangements?!
I would hop in the next available taxi at that time of night - they will be happy to get such a high paying fare as opposed to Metro San Juan, just make sure you agree on the price!
