The ferry is fine, even with a 2 year old. Just make sure everyone has their motion sickness pills at least an hour before stepping on board.

The plane flight is fun, though. I love swooping down to the runway on Culebra.

Your choice. The flight is DEFINITELY easier, faster, less hassle, etc...
