My wife and I got back from Culebra last week, and we did alot of snorkeling. My favorite was Melones (enter to the right of the picnic table, swim out 50 feet, swim to your right for 100 yards to get to a beautiful reef.) At Melones we saw turtles, squid, barracuda, puffers, flounder, etc. Also we saw alot at Tamarindo, including a huge sting ray and tons of turtles (out from the shore, swim to the sea grass, follow the edge of the sea grass to the left - we never went to the right.) Flamenco has a good reef right off shore as well... head to the far right edge of the beach (huge beach!), enter through the middle of the concrete/rock structures, swim to the right.
