Are you in the El Yunque area the whole time on the big island? If so, don't fly out of Isla Grande to Culebra, just head to Ceiba, which is very close to El Yunque, and fly to Culebra from there. As long as the car rental company you use has a location in the Fajardo area, I believe they will drive you to the airport or ferry dock after you return the car.
