Good morning,
I would recommend flying both ways. It would be more practical, in my option.

The ferries tend to be more crowed & run less according to schedule.

Flying is easier & quicker & by the time you pay for the taxi as well on the return, the $ isn't that much different. R/t is $105 on FLA to/from San Juan.
