I think I can answer a few of your questions:
1) Taking your rental car on the cargo ferry will probably not be a good idea. Primarily because insurance would not cover this, and your rental agreement would probably prohibit it. Furthermore it is a "big hassle" to get your car onto the cargo ferry--it may take several attempts. All in all, I've gathered from others' posts it is highly discouraged... but not impossible.
2) Depending on the weather, Flamenco beach may be adequate for beginner snorkeling. Especially the one end of the beach where the stone ramp/enclosure is. Otherwise, you can attempt to hike to Carlos Rosario Beach (but that might be too much for your boys). Maybe worth a try anyway... Certainly also possiblities for taking a water taxi somewhere.
3) Carlos Rosario is good snorkeling for the experienced.
4) I don't know about child care. Maybe you can make friends while you're there who can help...
5) Boat rentals are available. Kayaks too.
6) Surfing is quite limited, from what I've gathered.
