Yes, the cargo ferry takes people without cargo.
You would probably do best to pre-arrange a taxi to Fajardo (see Transport on this site). I have used Padin, and believe they will pick you up any time of the day or night, but you have to make a reservation. The taxi ride to Fajardo at 11pm likely will take 1 hour to 1 hour 15 minutes. 2 hour time frame usually only applies to day time when there can be very heavy traffic.
