I live in culebra and run a guesthouse. One of my guests was able to bring a car rental on the ferry, but I'm not sure how he did it. I believe if you're able to pre-purchase your ticket via telephone, you would have no problem in getting your rental on the ferry. But when you purchase the ticket at the window, they might ask you for the car papers. Most rental places won't allow you to bring a car on the ferry.
But again, I am not sure how he did it.
also, you can look for Jerry's Car rental. His cars are cheaper than at Carlos Jeep Rental and it does the same work :)
