Sorry for missing this one MJ (wink! smile!).
The passenger ferry runs every day of the year, baring weather related cancellations.
The cargo ferry I'm uncertain of as yet (not sure what day Thanksgiving falls on, etc.). However if you have a rental car it is usually in violation of your rental agreement to try to take a rental on the boat. Moreover, priority is basically for commercial vehicles & residents. You also need to make reservations (for the cargo boat) in advance. All that said, there is a secure lot where you can park a vehicle near the dock in Fajardo & take the passenger boat.
